Well, I said it would be trivial. Issue was with files with multiple underscores (_) in the name.

Not unless someone actually makes the effort to provide me with some data, it's not.

The problem is compounded by the fact that as soon as convert sees an old alignments file, it updates it to v2.4 so it may be even more difficult to troubleshoot. There has been a lot of work and research around this, so you may be better off just looking for code/papers on Google.

Given that your issue did not happen again when you went back to the beginning, I'll assume that something occurred during this period of fixing, which has now been resolved. Hopefully the mask issue is just an oversight.

Not sure that's related to be honest. All the fix did was update the keys to be correct in the alignments file. Everything else works the same.

The issue with converting should now be fixed.

I cannot replicate the issue of auto-detecting alignment files with the manual tool, though it is possible that the convert fix also fixed this.
