I assume that you are using the original 1080p alignments file with the new 480p video... If so, then yes, this won't work. You would need to generate new alignments for the 480p video. However, an easier method would just be to feed convert the 1080p video, then use the "Output Scale" opt...

I'm sorry, without seeing a video I will not be able to help. The face jittering in the frame is not common, nor something I have seen. Without seeing what the actual issue is, I have no idea what a potential solution might be.
