What is the best way to handle videos that have the tounge sticking out of the mouth (obstructing parts of the lips/chin)? Should the faces used for training include the actual tounge or should that be removed from the mask first?

Up to you. If you have tounge out images in both A and B sets you should be fine to keep the tounge as part of the face. If you have tounge out in your A set but not in your B set, then you'll probably want to mask it out.
