Confused about alignment file

Hi,
I am brand new to faceswap. I have done all the steps up to conversion, but I only have an alignment file (.fsa) for one picture folder and none was generated for the second folder.
The program, understandably, will not let me proceed without that alignment file.
How can it be generated by the program, as was the file for the one picture folder?
Is there a reference I can consult f I have further problems?
