Missing Alignments file?

After going to convert, It told me I had missing alignments for the video, and realized I hadn't extracted the source video. So I went back and did that and converted without issue, but read that its better for your A source alignments to be separate, so I extracted it to its own folder and found that there was no alignments file generated, in fact the only alignments file was in the B folder for some reason.

How do I generate a new alignments file for the A source?

I'm not sure I understand the question. The alignments file will be generated next to the input source.

If the input is a video C:\folder\video,mp4 then the alignments file will be C:\folder\video_alignments,fsa.
If the input is a folder of images, then the alignments file alignments.fsa will be placed in the images folder.
