If I manually add faces and re-run extraction, will the realigner pick it up and average out the frame? (So the frame mixes well with the other auto aligned frames)

No. This is something I would need to add as an option to the manual tool. Re-align/re-feed only occur during extraction. At manual the pass is run just once with the box that you create.
