What exactly is the best practice for post extraction clean up of removing false positives? Can I simple go into the directory of faces and delete the images which do not contain a face? Do I then need to go to "Tools >> Alignments" and "Remove-Faces" to update my alignments file?

Yes and yes, but there are tools to make this easier.
